Just a heads up, the Nightmare will appear before Deep Storage. I killed four of them in the Habitation Area and Arboretum. It depends on how fast you add your powers.

Nightmare will appear as soon as you unlock the Power trait and then stack powers in the Arboretum

Not sure it's tied solely to Neuromod installation; going for a No Needles run in easy mode, I've run into two for no discernable reason. Maybe it's based on how many airlocks you've opened, or how many Neuromods you've found?

I'm not sure about that... Nightmare often appears randomly and it seems it will start the hunt once you reset the Neuromod License at the earliest or at least already having 10 to 15 Neuromod Installation. However first sign of appearance, January will warn us.
